MQL5 VPS is the Metatrader in cloud (your other Metatrader).
So, after you made a synchronization/migration in correct way (and you can see it on Metatrader journal and in MQL5 VPS journal) so you c an switch your Metatrader to be off. Because everything will be launching on MQL5 VPS, and you can check it in MQL5 journal.

Your Metatrader desktop has nothing to do after sync.

after the sync is done I understand the Ea goes over to the cloud to run how setup on the desktop

The issue is the setup on the  MetaTrader Desktop were all the original settings that were synced from goes/disappears so in order to resync new settings to the cloud I am forced to add the EA to Charts and setup from scratch then sync again -
