Metatrader 4 Not Compiling mq4 to ex4 on Start up

Running /portable mode and I also removed permissions to write to the appdata\roaming\metaquotes folder since I do not want any files anywhere outside of the installation directory.
Right now directory is C:\Custom\Metatrader\
It's reading indicators out of C:\Custom\Metatrader\MQL4\Indicators properly (I can attach any already compiled indicators to charts)
But if I delete the ex4 file I have to manually compile the mq4 file myself as it won't autocompile on startup.
It works when I allow it to use the roaming folder so it's not a problem with the mq4 files. What do I have to do to get this working properly?
